I have the Altec Lansing m604 Zune and after a few hours of use, it will begin to do a clicking noise. I'm not sure if anyone else is experiencing this problem as well or not. It's hard to descirbe the sound… but its kinda loud and becomes repetative every 5 seconds. Can anyone give advice on why this might be?

You are not a lone. My parents have those speaker and they make a rapid clicking sound. My in- laws also have the same speaker and the same problem. I always thought we were the only ones who had the problem.. I think it is just the crappy speakers. Throw them out and get new ones.
I have exactly the same problem, and I hardly ever use the speakers. At first I thought it was my MP3s or my zune, but it makes the same repetitive skipping pop noise even when no mp3 player is plugged into the base. I also tried on a power conditioned circuit to make sure that it wasnt interference.
